The world No. 20 never looked like relinquishing the lead at 13th Beach as she carded a six-under 67 to win by five shots from countrywoman Karis Davidson (71) on Sunday.
Lee is one of the headliners in a blockbuster field set to light up the Canberra Classic beginning at Royal Canberra Golf Club on Friday.
Australian Hannah Green and England's Georgia Hall - the 2016 Vic Open champ - tied for third at 285, with Lee boasting a four-round total of 13-under 279.
"I was a little bit nervous out there coming down the stretch," Lee said.
"But I knew I had somewhat of a lead so I could just play. Most of the pressure I put on myself so it's nice to come out with the win.
"Overall it's pretty tough to win anywhere, but to win at home is a little bit more added pressure."
She first won the Vic Open title as a 17-year-old amateur in 2014 and has since tasted victory three times on the US LPGA Tour.
The Vic Open and Canberra Classic shape as key cogs in Lee's preparation for the upcoming Australian Open at Kooyong in Adelaide.
Lee's Vic Open triumph kicks off a hectic schedule, with tournaments in Thailand and Singapore before she heads to the United States for the Bank of Hope Founders Cup in Phoenix, Arizona, on March 15.
A fortnight after that Lee will turn out in the first of the five women's majors - the ANA Inspiration in California.
"I decided to play the Vic Open and Canberra next week prior to the Aussie Open because I wanted to be a little bit more ready than any other year," Lee said.
"I think it's a great confidence booster to have a won here and hopefully I can carry it on for the next few weeks and the season.
"I won here as an amateur and that was really cool, but I've come back and won as a pro so twice is a charm.
"I love the atmosphere and coming back here and I'm definitely thinking about coming back next year."
Australian Ladies Professional Golf boss Karen Lunn "couldn't have hoped for a stronger field" for the Canberra Classic, with Lee joining Cheyenne Woods, niece of golfing legend Tiger Woods and superstar Laura Davies.
Lee faces a return bout against Vic Open rival Hall, who joins fellow Ladies European Tour order-of-merit-winner Beth Allen and 2013 Australian Open winner Jiyai Shin in the field.
The 144-player field boasts 38 players who have won tournaments on the major women's world tours, with 10 Rio Olympic Games representatives on hand as well. with AAP
