The 16-year-old boy will face the ACT Children's Court on Monday, charged with a string of offences including two counts of culpable driving causing death.
Police allege the boy was driving a Toyota sedan when it smashed into a tree off the Monaro Highway at Hume on Sunday morning.
Two teenage girls aged 14 and 15 were found dead at the scene.
It's alleged the driver and another passenger known to the girls fled the crash, leaving behind the dead passengers.
Police later found the two teens alleged to have run off.
"They have received medical attention and are currently assisting investigators from the Major Collision Team with their enquiries," a police spokesperson said.
The deaths bring the ACT road toll this year to 14.
Anyone who witnessed the crash or saw the car before Monday morning is urged to contact Crime Stoppers.
